Rotifers offer an excellent model system to study timely and pivotal questions in ecology and evolution. New avenues of research have been pursued recently by different researchers, applying molecular tools to describe the patterns and to understand the processes leading to the observed scenarios. In order to structure the present review, I will focus on three main subjects, namely: diversification, evolution and macroecology. There is a growing availability of molecular tools and techniques, and I will focus on the avenues that are currently open in rotifers regarding DNA sequencing, including traditional Sanger amplification, whole genome sequencing and environmental sequencing. I will then conclude providing a research agenda for the next scientific and technical challenges.
